The focus of the criminal justice system should be protecting the innocent. That means both those who are victims of crime and those wrongly accused.
Of recent years there have been well meaning but legally illiterate campaigns about how the police handle rape complaints, and poor suggestions like automatically believing the victim (assumption of guilt), trying to boost conviction rates and creating a taboo around the possibility of false allegations being filed need to be resisted.
None of those things are the same as being comforting "safe" and reassuring to rape victims.

Your overarching point seems like it's a "trust, but confirm" type argument, which I think is fair. Trust the accuser, but if after investigation you can't confirm, then unfortunately the problem is out of the scope of the legal system.

This inherently isn't bad, it's just being implemented badly. Too many times people have reported sex crimes and police haven't believed it possible, so didn't investigate it (see: Jimmy Saville). The fact he abused 300+ children and it wasn't recorded because police thought a celebrity like Saville wouldn't do that, it prevented evidence being collected or links being made which could have prevented more children being abused. I think the point should be if someone reports it, it should be taken seriously and investigated, but it definitely shouldn't be assumed correct unless the evidence supports that statement.

Again, this is well meaning. It's just the problem is with crimes like this there's almost no evidence. Historic crimes won't have DNA etc. and unless it's a violent rape by a stranger (what many think of, but is actually far less common) there's plausible explanations for how they could be having consensual sex. Without being there it's often impossible to prove whether someone said no when it was sex with a friend/partner. Same goes for proving date rape etc. because once the drugs leave your system it becomes he-said she-said again.

Yep, there will obviously be false allegations, like in all things some people lie. This shouldn't get in the way of a proper investigation, though. We also need to be clear that in between the accusation being proved and securing a conviction, and the accuser being proved a liar, there's a massive unprovable grey area where we really don't know. It sucks, but we can't just say "yeah, he looks rapey, lets lock him up". If there's any reasonable doubt the only fair thing to do is to not convict and this unfortunately will also mean there are rapists who cannot be proved guilty. It's just this will naturally make real victims think what's the point, why bother reporting it?
